Does anyone have a set up guide, or Service manual for setting the ignition timing after a clutch change? I believe it's a real can of worms....

You don't. It's set by the position of the flywheel gaps.

Even if it can be changed, it wouldn't need to be after doing just the clutch.

Main thing is making sure you get an MPi specific clutch cover
