I'm just a little confused why some say this way and some say the other. What are the reasons?

For similar reasons as to why we remove the top couple of threads from the deck of the block where the studs screw in, ie, remove the compressive load away from the hole, rather then try to press the washer (in this case) down the hole.

 

t would in fact work either way, however I suggest the flat side up to give greater surface area contact between the washer and the nut.
