I wouldn't recommend filler over any paint ^yes its true about 1k paint but 2k can give you problem as adhesion from filler to paint so best to feather the paint out as much as possible that you think you can do the repair with out filler over existing paint however you can use a 1k stopper or putty on top of primer for say like pin holes and scratches

This is very true. I should have said, filler over 2k is to be done at your own risk.

It depends how many holes you have as it may be cheaper and less time to source a mint salvage boot lid and dont m machine sell skins ?

Filler is fine over epoxy primer also if you are welding repairs to boot skin put a damp rag around area to help reduce distortion and weld small bits at a time. As for sanding use as large a block as you can for shaping filler with p80 paper, then final flat filler with p240 before primer filling.
