Hi, I have tonight removed my flywheel (see my post, Flywheel removal!) as part of my stripdown/rebuild and I noticed that the casting for the flywheel housing has a bulge just below the crankshft exit/seal housing. Mine is showing an amount of wear as if it had been machined away. I don't know whys or wherefores yet but I think you may need to remove the flywheel again and investigate. Best guess may be the taper wear or perhaps tightening of the flywheel? I do not think that you can be fouling on the nuts or studs because there appears to be quite a void behind the flywheel.
Just my opinion. I'll be watching the thread as it appears i may have similar. Good luck
