Im finding that after driving for half hour/an hour or so my foot is starting to ache due to the angle of the pedals. Is it possible to fit an aftermarket pedal box to put the pedals at a more comfortable angle? Is there enough room to fit a floor mounted box or would it have to be a top mounted one?

i have mounted tilton pedals on the floor with a escort servo behind the seat there is a lot of mods to do
can u not bend the pedals or make the seat go back more.

also tilton/wilwood floor pedals are very big and the pedal will end up a long way back because of the length of the master clyinder.also if the MC is below the calipers the fluid can run back to the MC and u will have to a pump the pedal to get it hard again.so it will fail the mot

OBP make a top mount pedal box specifically for the Mini - they can be bought from Moss (10% TMF+ discount!) or direct from OBP themselves. Wilwood, Tilton, etc will all need varying degrees of fabrication/modification to fit, whereas the OBP one is a direct fit. If you have a look in the projects section for Matrix (Oz who works at Moss Manchester)'s build diary you can see it fitted.
